Punta della Dogana - contemporary art museum.

Colosseum, Vatican, etc.
Basilica di San Clemente al Laterano - Mithraic temple with a Catholic church built on top. Also The Mithraeum at Circus Maximus (I think you need an appointment for it).
You should definitely try to walk some of the Appian Way - https://en.wikipedia.org/wiki/Appian_Way#Main_sights
Saint Sebastian at the Catacombs - amazing Church on the Appian Way.
Arciconfraternita Santa Maria dell'Orazione e Morte - weird, weird skull encrusted church. Sometimes randomly closed for renovations.
The Protestant Cemetery - both Shelley and Keats are buried here.
Torre Argentina - cat sanctuary on the site Caesar was murdered, et tu feline?
Aroma Restaurant, Palazzo Manfredi - rooftop restaurant. Michelin-starred. Very romantic. View of the Colosseum.

Very modern - pricey - http://www.marzapaneroma.com/.
Gelato - https://www.thrillist.com/venues/fatamorgana - definitely best ice cream in Rome (YMMV).
