Mods are world specific
They are placed in $path_user/mods/
The user has a GUI to enable them for a world; mods are disabled by default.
A mod manager simply downloads/installs/removes mods in $path_user/mods/
Games have nothing to do with mods; the user (and dependencies) has to decide if a mod fits to a game or not.
