Pathway Commons Guide: Workflow -- Get Data

This code is referenced in the pathway enrichment workflow step Get Data.

Use the TCGAbiolinks R/Bioconductor package to query the Genomic Data Commons (GDC) data portal for The Cancer Genome Atlas (TCGA) high-grade serous ovarian cancer (HGS-OvCa) RNA sequencing count data.

Software requirements

Details

  • get_data.R
    • Modify BASE_DIR variable to point to the directory where you wish to download files
    • You will need the subtype assignments for the HGS-OvCa cases in Verhaak_JCI_2013_tableS1.txt. This is a tab-delimited file that maps TCGA patient barcodes (ID) to one of four expression subtypes (SUBTYPE).
    • The resulting edgeR DGEList container with the data and groups will be saved to file as TCGAOV_data.rda
