There's a typo in

print(dat[dat$multiplicity>=binned3[minima[1],]$X1 & dat$multiplicity<=binned3[minima[1],]$X2,])

I think it should be

print(kmerdat[kmerdat$multiplicity>=binned3[minima[1],]$X1 & kmerdat$multiplicity<=binned3[minima[1],]$X2,])

Not working with latest jellyfish 2.20 .
