I'm assuming the core comes down to the different Scripts/Scenarios for instrumentality

  1. Yui's script— possibly benevolent
  2. SEELE's script — malevolent
  3. Gendo's script— malevolent, but results in Gendo reuniting his soul with Yui's
  4. Shinji's script — possibly benevolent, poorly thought out
  5. Misato/pirate script — NO INSTRUMENTALITY

In the TV series Gendo's script was followed to conclusion, the world's humans lost their bodies and individuality but Yui got to be immortal in Unit 01 in space. Gendo was unhappy because he didn't get to be with Yui. SEELE was happy even though they didn't get to be immortal because humanity became a hivemind so that was pretty close to their script.

In rebuild 2, Shinji goes Third Impact early and almost executes a feral script for instrumentality, but Kaworu halts him with a Spear so that it can be carried out later on SEELE's script. Time passes, SEELE has retracted into the monoliths so they can be immortal, Gendo is building EVA 13 so he can restart instrumentality, when he starts 13 he also incidentally kills SEELE, but SEELE is happy because they have secret prophesies and they believe this will work out to their advantage eventually. When they restart 13, Gendo's plan is Kaworu and brat-Shinji will ATTEMPT to execute SEELE's script, but Kaworu has betrayed them and is planning to execute Shinji's script, but Gendo secretly swapped out the spears so it would instead execute Gendo's script. Kaworu figures this out and tries to stop Shinji withdrawing the spears, but Shinji does it anyway, kicks off Gendo's script, but Pirates stop him. Nothing is concluded and everyone's like "lol try again next film"

FINAL CAVEATS TO ANDI'S THEORY: Instrumentality from the tv show didn't REALLY work because Asuka and Shinji ejected from it. This SOMEHOW leads, possibly millions of years in the future and after multiple instrumentality loops, to the cast of original tv show reincarnating in new bodies, THINKING that the disaster was the second impact, and re-enacting the events of the tv show as the rebuilds. Possibly the problem is SEELE/gendo are trying to get everyone to hivemind, but people don't want to hivemind, so they keep pulling out of the Goopsea as new bodies.
