Quickly estimates insert sizes of read datasets, given some sequence(s) they can be mapped to. Requires BWA. Short usage: <reference> <*.fastq>

2/17/2014: fixed a problem when mapping to ~millions of contigs (the program stalled as the stdout buffer was full)

Hi,

thank you for this script!

I was wondering what the returned mean refers to? "Insert size" in the sense of length of unknown sequence between each read pair or "insert size" in the sense of the full fragment that was sequenced, i.e., length of read pairs plus the length of the unknown sequence between them?

Good question. "mean" is actually a value returned by BWA. (For assemblers, generally a rough estimate is sufficient). I did a quick test and:

  • for PE reads it's the total fragment size (including both reads lengths).
  • in the artificial case when the two reads are in the same orientation (FF), one of the two read lengths is not counted (i.e. with two reads of length 80bp, separated by 0 bp, BWA reported mean insert size of 80 bp)
