Nope, I didn't invest any more significant time and probably will be unable to do so within the next few weeks.

But here are some suggestions how to proceed:

  • Investigate the schematics for the laptop. To the best of my knowledge this one is for the MacBookPro 15" late 2013. Observations:
    • The SD card reader is on a separate PCB which is connected via J9500 and J9510
    • It is connected connected via USB3 to the south bridge (aka LynxPoint Mobile, U1100 in the datasheet), specifically the pins PERN2_USB3RN4, PERP2_USB3RP4, PETN2_USB3TN4 and PETN2_USB3TP4.
    • In contrast to normal USB3 devices, the card reader does not use any additional USB2 wires, it uses exclusively the SuperSpeed wires. Compare this for instance to the two external USB ports "EXTA" (left) and EXTB (right) which both use 6 wires. Not sure if that confuses the kernel (might ask on the mailing list).
    • OC6*/GPIO10 of the south bridge controls the XDP_DB2_SD_PWR_EN which most likely controls power of the SD card reader. Maybe this pin is misconfigured in the ACPI tables so Linux doesn't know about it. Maybe the firmware forces the pin to high during boot, which would explain why it works before suspend. But even if it's correctly configured, we could try to reset the SD card reader by briefly pulling this GPIO low.
  • open the laptop and hook up an oscilloscope to check if the card reader has power and if there is data on the USB3 TX and RX lines.
  • somehow record what macOS is doing. For instance run it in QEMU and attach a kernel debugger.

Actually, looking at the schematics left me curious, I had to try.

Turns out pulling GPIO10 low for 1 second and then high makes the Card Reader reappear.

Warning: If you don't have a MacBook Pro Retina 15" late 2013, don't try this without checking your schematics. They float around the web for most models. You could damage your hardware otherwise. Verify that GPIO10 is connected to a net called XDP_DB2_SD_PWR_EN or similar.

  1. Download https://gist.github.com/samuelsadok/5f0ef2f366036a950b4d6dc63bfb8233 (mostly derived from @whitequark's work)
  2. Compile: gcc -std=c11 -lpci -Wall -g -o gpioke gpioke.c
  3. Toggle GPIO10 low and then high: sudo ./gpioke --set-dir 10 1 --set-level 10 0 --sleep 1000 --set-level 10 1
  4. lsusb should show Apple, Inc. Card Reader now

This is repeatable: The card reader will disappear again at the next suspend but the above command makes it appear again.
Probably a quirk should be added to the kernel.

I suppose when the kernel does this transparently and/or fast enough, the mount should survive a suspend cycle.
I'm checking on the mailing list to see if we can get something like this upstreamed.

If anyone comes here and finds that this doesn't work: newer kernel versions (in my case 5.9) give up trying to enumerate the internal USB port after a certain amount of time. But if I put the MacBook back to sleep and wake it up again, the kernel once more tries to enumerate the port for a limited number of times. The dmesg message we're looking for is something like usb usb2-port4: Cannot enable. Maybe the USB cable is bad?. During this time the command shown above should work again.

Meanwhile I haven't pursued upstreaming of this fix very much but maybe I should pick it up at some point.

Awesome reverse-engineering work.
I have the same problem on a MacBook Air 13" mid 2013 [A1466]. Before running the program, I checked the schematics I found online (https://drive.google.com/file/d/0B6IqcVTk0jpYanpBbHV0MFc3bTg/view?usp=sharing, pages 19 and 33) and I noticed GPIO10 seems to be connected to the XDP_DB2_PCH_GPIO10_AP_PWR_EN net.
I could not find any obvious enabling or control bus from the PCH to the SD card reader. The only visible link is the XDP_DB3_PCH_GPIO14_SDCONN_STATE_CHANGE, but in the wrong direction (INto the PCH).

I have no experience whatsoever with PCH GPIOs or with reading schematics, so my observations could be completely pointless.
Would it be possible for you to take a look at the schematics and share your thoughts?

Shortly after posting this comment I figured out I was looking at the wrong schematic... from this new and hopefully correct one I can see the aforementioned XDP_DB2_SD_PWR_EN is indeed connected to the PCH at GPIO44.
I should be able to use your program to apply the workaround then.

Theoretically "GPIOX: not a GPIO" just means that GPIOX is currently not configured as GPIO. When you set the input/output direction, the program will also configure the pin as a GPIO. So you could just go ahead and try to configure the pin as output.

What's strange in your case is that all GPIOs show as disabled. In fact all 9 GPIO registers read as 0x00000000. So it's possible that the register read function (inl) just doesn't work for some reason. Maybe the process fails to get I/O permissions (ioperm())? I don't know much about this but maybe the kernel and/or distribution you're running has additional security features enabled. I'm running Arch Linux on kernel version 5.9.12.

I tried on my macbook air 2013 but it does't resurrect the sdcard. What is strange is that gpio24 is always reported low:

@dizzy314 yes! I've spent some time on this and got invaluable information from @andy-shev who wrote the driver for the GPIO interface on this machine. I came up with a gist containing (theoretically) all the needed steps. It's here. Lately I found out that a tweak in the kernel could also be needed for it to work, but I didn't investigate further. You're welcome to try and tell me how it goes!

Unfortunately my kernel (ubuntu 5.13.0-28-generic) is not compiled with CONFIG_GPIO_CDEV_V1 and while I can now detect the gpio chip the userspace programs used to control the pins don't work.

Since I don't really need the sd-card on this machine I won't recompile the kernel only to handle the supend/resume issue.

@dizzy314 I have doubts about why controlling GPIOs is not working for you...

I have checked and it looks like CONFIG_GPIO_CDEV_V1 enables a deprecated GPIO character interface, while CONFIG_GPIO_CDEV should be the flag you want to enable. Back when I was testing the solution I proposed I was also using Ubuntu (as I guess you do, or some derivative) and I did not have to tweak any kernel flags for GPIO character devices to appear.
Also, I have just tested it again on Arch (5.15.10-arch1-1 vanilla kernel) and it seems to be working.

So my question is, how did you test it and how did you come up with that kernel flag to be the root of the problem? You say you are detecting the GPIO chip though, which should only be possible when CONFIG_GPIO_CDEV is enabled, as per here. If you wish, you can drop some hints by sharing a dump of dmesg, acpidump (as root), gpiodetect (as root) and the kernel configuration.

The problem is described here:

There is a mismatch between kernel and libgpiod: the kernel is compiled without CONFIG_GPIO_CDEV_V1 (which may be correct since it is deprecated) but libgpiod still uses version 1 of the GPIO interface. In my opinion the bug is not in the kernel but in libgpiod which requires a deprecated interface.

I will wait for the upcoming ubuntu 22.04 and see if the bug is fixed. If not I will not spend other time on this issue since I don't really need to use the sdcard after a suspend/resume.

Considering the fact that the device is set up and initialized (thus most of the work is done) what I guess you might try is a replacement for libgpiod. This blog post mentions this very issue and suggests to look into https://github.com/warthog618/gpiod. It should be using v2 of the GPIO character ABI and not the deprecated (now removed) v1. It builds and runs on my machine.

Hope you fix this, either with this or in the future!
