いや初期化してもいいと思います。
僕もこれと似たような感じでいつも初期化してしまうので。
mysql_install_dbしたあとに
logfileをdata_dirのなかのib_logfile*を消したりするくらいかなー。
必要なのはlogfileのサイズをいじってる場合だけですが。

さっきの疑問点は、
mysqld_safe自体はMysqlユーザで動くので
という部分で、さっき挙げた初期化スクリプトを使って動かすと、mysqld_safe が root 権限で呼ばれてしまうようだ、という点です。そうすると初期化の途中で mysqld が起動しないために止まってしまいます。
これですこしハマってたのですが、なんかやり方がまずかったでしょうか?
ちょっとそこまで確認してなかったけど、
mysqld_safeを使うのは正しいと思います。
mysqld_safeがどのユーザ権限で動くかってところが重要で
こちらで確認してる限りだとmysqlゆーざで動いているようです。
初期化して確認してみます。
